After a quiet start to proceedings, the Gunners took the lead midway through the first half as Santi Cazorla converted from the penalty spot after Vincent Kompany brought down Nacho Monreal.
City eventually got going after the break, but fell further behind when Cazorla turned provider, with his free-kick headed home by Olivier Giroud.
Joe Hart denied Alexis Sanchez a third before the close while substitute Edin Dzeko forced David Ospina into a save late on.
